That may or may not be the apps fault. With the 4.0 OS and subsequent updates I have noticed that happening to all of my apps. My messaging app was up to 28 the other day and I had no new msgs. Personally I'm starting to hate this new OS.
I have the 3GS, but only running OS 3.1.3 since I am afraid to update to 4.x.x as of yet. The last major update was not friendly towards me so I am leery about upgrading.
Unless you want to be able to listen to Pandora in the background while doing other things, I'd say stick with what you have. 4.x.x is embarrassingly buggy.

To clarify the above, 4.0.1 on my 3GS was awful (for me). It was basically unstable, and would crash on a regular basis...almost daily. I've since updated to 4.1 and it is vastly improved. I don't believe it has crashed once since the update.
I have noticed one thing, however, and I don't know if it's hardware or software. But when the battery is marginal (say 7-10%) and I either start up an app or take a picture, there will be times when i'll hear a little snap from the speaker and the phone just goes dark. If i was taking a photo at the time, the picture will not have been saved.
I've also noticed the 'GSM sound' (that sound you can hear through speakers if the phone is too close) can now be heard coming from the earpiece speaker as well. Could just be the phone.
I use "My Home" a lot when accessing TBN with a computer and was frustrated that you have to add an extra step with this app by going first to the "more" menu. Maybe some of you have already figured this out but it is actually quite easy to modify the bottom screen menu and add the subscribed threads option (=my home).
Go to the "more" page, hit the edit button at the top, then grab the desired function and drag it to the bottom menu panel. I added the "subscribed" option in place of the logout button. Simple as that.
