I'm thinking about sharpening the blades on my Woods BrushBull 60. Is there a way to make sure that everything is balanced? Or is it not important?

Make sure to grind off equal amounts to the best of your ability. Then drive a nail straight into a wall. Make sure it is straight in and not angled. Hang your blade on it. Situate it parallel to ground. If it falls on one end, remove a little from that side. Recheck and grind until it hangs evenly.

As long as you don't get completely carried away on one blade you will be fine. Brush hog blades aren't as critical as finish mowers are.

The problem is that the blade is attached only at one end. Each blade would not be balanced separately, but rather as a whole unit (both blades).

Weigh each blade then so they are the same.
