Most likely the fusible link key 4 in the drawing. Possibly the diodes of the alternator too.

John Deere has been using diodes to protect against expensive damage to electronic parts when owners reverse battery cables.
Sometimes the diodes are in a cluster looking like a relay and located in the relay area.
Sometimes there are individual ones like this:
Without a wiring diagram, locating the problem will be difficult.
Do you have a wiring diagram you could post?
Any damage to the alternator would not create a dead electrical system

A good friend, seeing my earlier post, provided me with a WSM for your tractor.
I need to know more specifics. For example 3 or 4 cylinder engine. Cab or no cab
If you have already solved your problem plse advise so my energies can be directed elsewhere
