how hot should a hydraulic cylinder get. is there a filter that can get clogged

Unless the cylinder is next to a heat source... it shouldn't get hot. You have a leak in the piston seal. The leaking oil is heating the cylinder. It will only get worse. Either scoring the cylinder wall or the piston.

That all depends on where it is and how hard the system is used. My cylinders got plenty hot when I'm working the tractor hard in field conditions. Hot to the point that it's uncomfortable to touch them. I've never had a seal failure in 20 odd years.

If you have a restrictor in the circuit, that will add heat, hard use will generate heat, leaky seals, etc.

Use a temp gun and see of the fluid in the tank is also hot.
