After just a few hours of use I lost a shaftpin. Is there supposed to be a clip or keeper pin holding the shaftpin in place?

There should be two; one right, one left. And yes, there should be a locking feature. Pretty sure any lock pin or lynch pin of the appropriate diameter will work just fine.

Are you talking about the Pin that hold the lower lift arm on the tractor, under the axle housing ? , There is a Pin and a set screw if that the one you are talking about

Tommy. Thank you for the reply. A set screw sounds right since the remaining pin has a flat spot on it. I'll see if i can find a hole where a set screw should be. Do you have any product infro on the pin and screw?
