It could be that you simply had fuel gelling from cold. If you have any bio-diesel in the mix, it can start to "cloud" or solidify at 45F. Yes, that high! That can cause the injectors to misbehave. Sadly, you may have torn down the engine for no reason.
Possibly. He still had the "one rod with a very slight gap." Thats why I recommended replacing the bearings, but only after following Roy's advice.

But the 2 thread thing for the same problem, with unanswered questions did throw a snag into a good diagnosis of the problem:

Hi all ordered all the gaskets and filters. The engine is all back together and the knock was still there. I also ordered an injector and after replacing 2of3 the noise went away. Like to take this time to tank all of the people that were so gracious enough to help me along this learning journey, I learned a lot. Thanks and happy tractoring to all .
