Gear box maintance

I have a recently purchased used woods rd7200 finish mower. I checked the oil level and found that is mixed with water. I am going to pull and replace the horizontal and vertical seals. My question is what would be the best way to flush out the gear box? Drain, fill, run, and repeat until it is clean again or is there another way?

Since you are going to pull the seals I would drain, pull the seals, spray in WD40 to displace the water. Then reassemble, fill run a few minutes then change the oil again. This should get the water out and the remaining WD40.
