On my 60" deck with my 4100, I don't bother turning the wheels to the removal position - I just drag it out from under the tractor. Half the wheels don't have a removal position anyways.
Not sure if this helps with the clearance issue, but maybe you could just remove the pins altogether to lower it as much as possible and just skid it out.
