Was the fuel filter done at the same time? Try replacing it again and if you get the same results you'll have to drain the tank.

Does your tractor have a low pressure fuel pump that supplies fuel from the tank to the injection pump or is it gravity feed?

Only one really good reason to loose RPM and that is lack of fuel. Either fuel filter stopped up, fuel pump bad or tank/line stopped up. Might be algae in the tank that is restricting the flow at times like a big sponge floating around inside that gets over the outlet and slows down the flow. A good light will show any thing in the bottom of the tank. If it had water in the tank, changing the filters would have only worked for a little while till the water stopped up the new filter.
Does your filter have a bleed valve on the bottom? If so drain some fuel off into a clear glass container and look for water in the bottom of the container. You could also just remove the filter, tip it and drain off any liquid in it to check for water if no water drain on the filter.

My tractor is back from the dealer.
Everyone talking about the fuel system was right, kind of. The wire harness that runs to the pump was tied tightly to a bracket without extra protection and had rubbed a whole through two wires. So it would run fine until it got good and up to temp then would cut out, lowering the fuel flow.
