Kind of off subject here, but does anybody know the ability to swap a 1999 Cherokee engine into a 2002 Wrangler. They are both 4.0L inline 6 engines, but the Cherokee is an automatic and the Wrangler is a manual. I am not sure if there anything different on the back of the engine between a manual and automatic tranny.

When removing the transmission remove the flywheel speed sensor first or it will break. It is located on the top drivers side of the bell housing. Also the top bolt/bolts on the bellhousing to block are a reverse torx - E12 if I remember right. As far as the wrangler to Cherokee I do not know. I swapped a new manual for the old in my Wrangler.

Standard trans use a flywheel made to be part of the clutch system. Auto trans use a 'flexplate that the trans troque converter fastens onto. It is lighter and usually transferable as long as engine balance [internal vrs external] is the same. The engine block configuration should be generic.

Use the wrangler fly wheel new pilot bushing new clutch and pressure plate and new slave cylinder it should bolt up mechanically.

The ignition and emissions is another series of question.

I put a Comanche transmission in wrangler after the asin box got trashed amd the only issue I had was the back of the transmission to transfer case bolts were rotated clock wise about 3/8" but it still worked with drive shafts ect.

I frequent a Jeep forum and "supposidly" the auto 4.0 has a little different crank, the pilot bushing for a manual tranny is smaller diameter so you will need a bushing for the pilot bearing when using a 4.0 that came from the factory with an auto tranny.

are those both distributorless ignition systems? If so, I think it should be a fairly straight forward swap.
you might want to consider keeping the auto.
