I have a Kubota L3940 HST and I have to adjust the clutch. The adjustment spec on the pedal is .8" to 1.2". Which dimension should you keep it closer too? Or should you just try to keep it in the middle?

That's one inch plus or minus two tenths of an inch. I'd shoot for one inch and tweak if needed.

Now I would have thought that they meant that the free play in the clutch pedal should fall between those dimensions. (.800" & 1.200").

I didn't quite understand what you meant but after staring at the numbers I see what you mean. You're saying to shoot for the middle.

In essence I'm saying shoot for the middle. That gives some latitude either way. It's not really an exact measurement.
