I wouldn't spend too much effort worrying about paint damage given Kubota probably selected paint suitable for exposure the petroleum based fluids ( diesel fuel, hydraulic fluid, engine oil, grease for zerks ).
I too had issues with wasps, white faced hornets, yellow jackets nesting in wire/ hydraulic routing holes in frame, ROPS, etc and filled entrance to all these with expanding urethane foam. Foam looks a little ugly but it sure keeps those buggers from taking up residence.
