bobcat knock and smoke

I have an older 743B bobcat which has a four cylinder Kubota diesel engine. All was fine until I bought bad fuel. When I realized what I,d done I cleaned the fuel tank, cleaned fuel lines, and changed filter. When I bled out air the engine has a loud fuel knock and produces a lot of smoke. Can anyone tell me what I need to check?
