Hi everyone I'm hoping somebody else has experienced this and can help me get through it. I was operating my 3 pt mounted wood chipper. When I was done chipping I had the engine down at idle and walked over to the side of the tractor and disengaged the PTO without first pushing in the clutch.
When I moved to a different area and tried to engage the PTO all I heard was a clicking noise and the PTO shaft did not turn. That is when I noticed the small label saying do not disengage PTO without first pushing in the clutch, ****.
I am hoping I did not do any real damage and it's just an adjustment. Do any of you have experience with this situation?
Tractor is a l3901 hst.

If out of warranty, I'd check the PTO lever/cable adjustment. Here's a picture from Messicks's that might help. Kubota L391H Parts Diagrams

Since direct links won't work to parts drawings. There are two parts drawings that are helpful to understand the design.

PTO assembly can be found under the Clutch/Transmission section, D13000 PTO COUNTERSHAFT

The PTO Lever and Linkage assembly can be found under Speed Change Shift Fork/Shift Lever, E12600 PTO CLUTCH CONTROL LEVER

If I'm interpreting this correctly it looks like the linkage cause a cam to rotate forcing Item 70 into Item 130 in drawing D13000.

It sounds like an adjustment issue.

I wouldn’t be concerned about disengaging the PTO without using the clutch. I have done this many times with no ill effects.

Same on my L3200. I shut off the PTO without clutching all the time if there was no load on the PTO train. A clutch let's you start & mesh unsynchronized gears that are turning at different speeds. If the gears are meshed & turning at the same speed with no load, it's not a big deal. If the gears were under load as you disengaged them there would be heavy forces on the tips of the gears, possibly breaking them. But with no load & spinning the same speed, there are very minimal forces involved.

According to Kubota literature, the 3901 HST has "Live - with overrunning clutch" PTO.

This is vague and somewhat contradictory.

Tractors with "live PTO" must be clutched to engage the PTO and should be clutched to disengage the PTO but doing so is not necessary unless there is a heavy overrunning inertial PTO load that has not yet been dissipated. Additionally, tractors with "live PTO" do not need an overrunning clutch, given knowledgeable operators.

From the available information, it would appear to me, that the 3901 HSH has a single stage clutch through which PTO power is transmitted. Ignoring the HST traction transmission, this is a system about half way between a Ford 8N and a Ford 860. The overrunning clutch is included in order to prevent back-driving the engine or traction transmission from an inertial load on the PTO.

That said, I cannot imagine how you could have damaged anything by disengaging the PTO without clutching, even though clutching is the recommended procedure.
