Will a 2 cylinder engine out of a yanmar ym1500 fit into and bolt up to a John Deere 650 tractor?

Good question, as the JD 650 is a Yanmar tractor, IIRC
Hopefully someone who knows will be able to help you with an answer.

According to tractordata.com, the Yanmar YM1500 has a 2TR15 engine, and the JD650 has a 2T80 engine. Not sure how you can find out the differences between them, maybe there is a Yanmar facility in the states that can answer that?? Or maybe some JD dealer could tell you?
