John Deere 60/hyd. problem

I have a JD 60 w/3 pt hitch and due to recent over abundence of rain ,water got into my hydraulic system..have chained fluid and replaced it. It still does not work. Not sure where to go next with it. Pump is located on the top of engine (external) With the in/out switch you can turn off but you cant turn it back on with engine running...What am I overlooking?? Any help or thoughts???
