I have two JD 4430's. One has a connection between the exhaust stack and the intake stack; the other one does not have that connection. What is it for? Would it do any harm to take it off and plug the holes?

If you have a picture, it would help. sounds like one has an aspirator hose. It is designed to create a vacuum off of the exhaust passing the hole in the pipe. That then helps to suck some of the dirt from the intake stack. It is supposed to help keep the air filter clean longer. It will not do any harm to disconnect and plug it.

Are you referring to a pipe between air cleaner pipe & muffler as stated by jd110? If so this pipe utilizes exhaust vacuum to pull larger pieces of dirt & chaff out incoming air so that air cleaner filter doesn't have to work as hard. Yes you can remove it but you'll probably have to service air filter more often.
