When my CK20 is cold and just started I've noticed a somewhat loud, intermitant noise of a medium pitch coming from the bottom of the engine when in neutral and the clutch pedal is out. Not a grinding sound. It may be part of the gear train, but it is intermittant. 2 secs on then 1 off, 3 on 1 off, etc. The tractor has a little over 40 hrs on it. Have others CK20 shift owners heard similar sound?

Also, I've notice the previously metioned "unwind sound" when the loader actually pushes the tractor back while engaged in forward gear. Is this harmful to the transmission?

I have a CK20 gear with about 300 hours on it. I don't notice the noise when starting cold, might be there and just haven't noticed. I do get the 'unwind sound' you refer to when working it hard and no problem yet.
