Here is a trick that I used with success.

Most fillers are water based and I once sold artists materials.
Using acrylic artist paints in tubes I blended various earth tones 'til I got proper tint and added to the filler.
Using cardboard and string trick I filled in knot holes followed by sanding so it looked like the hole was what mother nature had provided.

Another time I used sawdust mixed with carpenters glue to fill flooring defects on a 'very economical' flooring job. O.K., on hands and knees you can tell but with some carpeting and generally under normal usage you never see it unless it is pointed out.
