5310 year 2000

I live in Michigan and I have this j.d. 5310 and this fall it started to start hard. The dash light comes on for dirty air cleaner. I removed the air duct from engine to air cleaner and there is no obstruction. I replaced both air cleaners inner and outer. I replaced the sensor on the air cleaner that is located between the engine and the air filter. The only way i can get it to start is by opening the air cleaner cover. It will stay running after I close the cover.
Any help will be appreciated.

Where does the air come from when the cover is closed?

Must be shut off with something. mouse nest?
