I've got a 1999 MF1250 with a MF1246 loader. I bought it used and has roughly 800 hours on it. It had a little noise from the hydraulic pump and the FEL seemed slower than it should be. I changed the fluid with Napa Premium fluid that said meets MF permatran 3 specs and a wix filter. Since changing the fluid the pump whines loudly. Reminds me of a power steering pump gone bad in a older truck. I can stick a mechanics stethoscope on the high side of the pump and its the loudest. Definitely coming from the pump. Is it air or the pump or??? Thanks for any tips on narrowing this down.

Sounds like the pump is starving for fluid, which could be air also. Have had some Napa filters be to restrictive from out of the box. Try a Wix filter
