'06 M9540 (900hrs) will not shift into 1,2,5,6 gears high or low ranges. Shuttle Shifter has also been hard to work. Took housing apart around gear shifter yesterday & found a nut was missing to a cable that is attached to the left of the gear shifter. Could this be the problem? Cable also appeared to be a little bit pinched down under by the hydraulic filters. Squirted oil on Shuttle Shifter cable but it didn't seem to help. Still stiff. Maybe I didn't get oil inside cable?

Missing parts is Not good.... Things need to be connected AND the part that is missing could be inside interfering with something else... plus you do not want those expensive gears trying to act as a wood chipper on the missing nut...

Pinched cables will cause a lot of drag, lube, especially a dry lube like graphite, works well in cable controls... the problem is getting any inside the outer covering... KennyV

I would say that the missing hardware is the prob. Gears 1-2 and 5-6 are in line front to back in the shift pattern. It sounds like 3-4 are ok? Might be worth a few bucks getting this looked at and put back in order. 900 hrs is to new of a tractor to neglect these warning signs.

Yes, 3-4 are ok. The bolt that runs through the upper eye of the cable to the left of the gear shifter is still in place through the hole under the gear shifter. But I guess the nut should be on it in order for the cable to do its job? Will try to find a metric nut with fine/machine threads this week. Who would have something like that? Lowes or Home Depot? May need to buy some kinda kit that has several different sizes of nuts since I don't know the true size of the nut that was there. The nut didn't fall into transmission. Musta fell on the ground. So, squirting oil on the exposed part of the cable won't do any good? Don't see how I can take the cable apart to put any oil/graphite inside the cable.
