I am looking online at Messicks for L35 cylinder seal kits and their online parts list has two cylinder possibilities for each cylinder on the BT900 backhoe. The seal kits are different part numbers and different prices. I know it is likely based on serial number, but other than calling is there anyway to know which parts I need?

Get part numbers off the cylinders if you can, then call em. When I called Messicks about new bearings for my really old flail mower I got good support. I had a nice discussion with the parts guy. Including him running down, grabbing the box, opening it & discussing details I needed on the bearing.

So I got my parts in and I am putting everything back together. When I am installing the seals, there is an oil seal with a spring (previous one had the spring showing, this one doesn't) that goes inside the gland and then the dust seal. Neither of those are identical to the ones they are replacing, since they are a newer design but are all the right size. How do I know which way is up/down on these things? All of the other seals are easy to identify.

For the seal that goes inside, any tricks to make sure not to distort it when installing it in the super tight spot it needs to go?

For posterity, if anyone has any questions about Kubota (or Bradco) cylinders (at least ones that are built like the ones on the L35) send me a PM. I know far more about them now than I care to and have the special tools required to rebuild them. I bought all of the tools because they are pretty universal for all hydraulic applications and I have a total of 4 or more that I will be rebuilding over the next few months.

I just went through 8 Cylinders on my tractors, some I did myself, the ones I had upsized, I had done by a shop. That was expensive, but cheaper than new machines.

Nice, probably a good idea. I will be happy to get these two back together tomorrow. I finished getting the seals installed tonight.
