The mid pto doesn't turn at all
I probably havent been very clear...The rear pto operates in all three positions, even if the selector is in the "mid pto only" position. I can see the linkage moving so it's not disconnected and there is no adjustment.

There was probably confusion because some later model JD tractors are not capable of running the mid-PTO without also running the rear PTO at the same time. They do not have your MBR selector.

There is some interal linkage that moves a shift fork. The shift fork moves another gear back and forth to engage/disengage the two PTO shafts. Sounds like and internal linkage or shift fork issue.... something has come unhooked inside the transaxle. Your best bet is to get your hands on the Tech Manual... it goes into great detail on how to disassemble/reassemble the transaxle.
First thing to check is the roll pin that holds the PTO external shift arm on the shaft. Move the shift arm back and forth while looking in the end of the arm at the PTO shift shaft itself and make sure the shift shaft is actually moving with the external shift arm. If it doesn't, then the roll pin has sheared... drive out the pieces and replace the pin. If the shaft does turn with the arm, then it's an internal problem and you'll have to pull the transmission and the transaxle out so you can open up the transaxle to get at the problem and fix it.

The actual pto shaft is turning so...That doesn't sound like fun. I was thinking about disconnecting the external linkage and seeing if the lever/shaft would turn just a little more (in case the linkage was bent or ?). Any thoughts?

Not going to do it. When the shifter is in the rear only position, only the rear shaft drive gear is engaged. Move to the next spot and then the rear and mid shaft drive gears are engaged. Move the next spot and only the mid shaft drive gear is engaged. Bottom line, you only need to move the shifter one spot and the mid should engage. If you're moving two spots ahead, the rear isn't disengaging and the mid isn't engaging, then it sounds like the shift fork isn't moving at all inside the transaxle. If everything is moving like it should on the outside, then the problem is internal. That's an involved process just to get to it to fix it. Have to remove the drive shafts and transmission just to get to the transaxle mounting bolts so you can pull the transaxle. Of course you'll have to unhook all the linkage to just about everything, several body panels, the seat, etc.
I'm going to have to do the same thing for a different internal transaxle issue and I'm not looking forward to it. I've R&R'd the transmission once before and that was an SOB all in itself.
