What would cause an engine to bog down when you let off the clutch, and you immediately depress the clutch and it takes 20-30 seconds for the RPM's to catch back up?

lots of things! Is tractor loaded (other than hydro pump)while this happens? If not I would bet that you hydro pump is dead heading.
Had a similar problem and found that the 3pt lock was on and 3pt lever was in the down position. Pump was trying to push 3pt down but lock was preventing it.
Dead heading pump will damage it. Did you take off a FEL recently? If so make sure hydro lines have pass thru capabilites.
Unless tractor only does this while moving and then your brakes could be on. Need more details!!!

Hydraulics work fine. No FEL. It will do it just driving up hill with no implement. Extremely hard to start, almost like not getting enough fuel which I'm troubleshooting now. So far it has fuel up to the injection pump. Brakes are not on. That wouldn't delay the return of the RPM's for 30 seconds.

Well then my best guess would be some sort of timing problem. Which could include an injector not opening at the correct time. IE burst pressure different in one of the injectors. This could cause a delay in the swril chamber which makes one of the cylinders out of time. Maybe not noticed while idling but with a little load shows up and taks 30 seconds (WOW) to recover.
Guess it could be sucking air too into the fuel system. Does engine miss when this happens?? Is fuel tank full? Fuel filter good. I once had a gasser that had a clogged filter and would run good while I was easy on it and if I romped on it, not enough fuel and would bog down.

1 or more injectors not spraying enought fuel, bad fuel etc,

Air filter is new. It's sucking a lot of air. When I put my hand in front of the air intake it pulled it right in.

You may be on the right track. I followed the fuel flow from the tank to the injection pump. Getting plenty of fuel to the pump. Coming out of the pump is suds. It's not like there's a little air in the fuel, it's like there's a little fuel in the air. So if it's not coming out of the pump, it's certainly not coming out of the injectors. Could the governor cause this or is it time to rebuild the pump? 490 hrs and was fine until it sat over the winter.

Fixed it! For those of you interested, the governor was stuck. 1/4 can of PB Blaster and a few strategic taps from a hammer and it runs just like old times.
