My new tractor (jd6610) use hyGard hyd fluid and my old tractor used universal fluid so as a result all my implements have got the universal fluid in them. Should i go ahead and try and clean out the old fluid and if so how thorough should i have to be?

If you are planning to change fluids and are asking how completely you can/should drain out the old, the answer is it is almost impossible to remove every drop of the old. You can put the 3 pt and the FEL to their least extended positions, but that's about it. You will have 95% new fluid give or take.
Hope I understood your question correctly.

I am guessing you are concerned about the oil in your implements being compatible with your new tractor. Best case scenario, yes it would be best to try and drain old oil from implements. That is not always very easy to do. You don't mention what kind of implements you have and how much oil might be in them. If you are reasonably sure that the oil in the implements is clean and not contaminated with water, etc. I would probably say it is OK to mix with oil from new tractor. It certainly wouldn't hurt to drain the oil from any easy components to minimize the mixing.

I have a mower and a hay rake and a bush hog , all with hydraulic cylinders. Also a hay baler but i'm going to leave it on another tractor that uses the universal fluid. Thats another problem, having two tractors using different fluids. Not sure of the best way to drain the fluids out of them either.

If the hyd fluid in your old tractor (typically listed on the can, etc.) meets the specifications listed in your owner's manual for the 6000 series JD the fluids should be able to "live together"!

However, as other's have indicated even in a worst case scenario - the amount of older, hyd fluid is very small given the quantity of fluid in your new JD.

The old tractor uses JD 303 fluid and when i hook up my old implements to my new tractor i'm going to contaminate the new system somewhat no matter how thorough i am about draining the implements. Thats what concerns me.

Understood... but there's what; ounces and a cup or two in the lines and cylinders, total - for all the implements you listed?

And your 6610 takes 25 gallons or so; likely.

Nobody would ever go swimming - if we worried about a few pints of pee in the pool!!

I'd be more focused on dirt, grit (metal filings, etc.) in the old implement systems rather than a small quantity of older generation hyd oil. Hopefully, you're a stickler for filter changes and the likelihood of dirt contamination is also not a real concern.
