Yanmar-USA's manuals are pretty ambiguous. For threaded dipsticks like the crankcase or front axle it is pretty clear to take a reading with the dipstick unthreaded and resting in the opening.
But the transmission dipstick on my YM186D (US version YM1500D) is a rod that goes through a tapered rubber plug that is simply pushed straight into the transmission. Regarding reading this dipstick I have found the following.
YM186(D)Service Manual, Dealer's preDelivery checkout:
"Confirm that the transmission is up to the required level by using the dipstick."
YM186(D)Service Manual, After-Sale inspection:
"With the trator on level ground, loosen the dipstick and see if the oil level is in the safe range. If not, add enough oil to bring it up to the top of the crosshatching."
[Mine just has a single horizontal line maybe a quarter inch from the end. I assume that line is 'the top of the crosshatching'.]
YM186(D)Operation Manual, Pre-Starting Inspection:
"Confirm that the transmission is up to the required level by using the dipstick."
YM186(D)Operation Manual, Service:
"Remove dipstick and wipe it clean.
Insert dipstick to the end. Oil should be between full mark (upper) and end of dipstick. If low, add oil as specified on page 47."

Ok, there I think we have the source for all the confusion, and finally a definitive answer in the line
Insert dipstick to the end.
At least if we are talking about the type of dipstick that passes through a rubber plug, and is shoved, rather than threaded, into place.
I still think they intend all the threaded dipsticks to be checked resting at the top of the threads.
Off topic - I also noted that they say to check the engine oil after 10 minutes resting, not immediately on shutdown.
