Case JX1075c Bosch VE timing question?

working on a 2003 JX1075c for grandfather and the injection pump came loose. I read in the service manual you have to time the pump with a specail tool and dial indicator for the KSB timing advance. is this for just emissions or is a critical step that must be followed? I believe the shop that replaced the pump used wrong bolts due to alot of stack washers i found. tractor ran fantastic , but when it came loose, it broke a rigid metal fuel line I have to replace.

It is a special dial indicator that screws into the back of the pump as shown in figure 47. But if the pump mounts came loose only, you should be able to match the pump flange to the timing cover via paint pattern or such and get it back to correct or very close.
