I topped off the fuel tank today before using the MMM (had about 1 gallon left in a 5 gallon metal jerry can). Everything was going well when all of a sudden (after about a half hour of use) the engine starting to run rough. It was worse with a load on it (the MMM). I suspect water in the fuel from the metal can (condensation?). I put some fresh fuel in the tractor (without draining old) and it ran great for about a half hour. Definitely feels like it is missing and there is power loss on high end but not as noticable at idle and low rpms.
What next? Do I drain tank (best way?) and change filters? Am I correct in my diagnosis? Is this what happens when there is water in the fuel? Am I causing further damage? Any help is appreciated. Thanks.

Sounds like you hit it right with the water dianosis. You might try using the Kubota Fuel conditioner. It might help to burn the water mixed into the fuel. The other alternative is to drain both fuel filters and the fuel tank.
I am not a mechanic but I don't think a small bit of water will cause major probles unless it is extremely cold and you start gelling up the fuel.
As a point, my dealer suggests using conditioner with all fuel no matter what the season. Additionally, I just bought the "mr Funnel" that actually separates free water from fuel. I intend to use for all of my "tools" both gas and diesel.

As a follow up to this story... I changed the fuel filters and it seems that they have been accumulating heavy water and particulates. I also drained the tank for good measure (I only had about two gallons in it). The manual states to change at 100 hour intervals. I was at 196 hours (changed them at 100). Guess that is a good rule of thumb. Anyway with the filter changeout I attached the 60"MMM and cut the lawn. Between that operation and moving mulch I put about 1 and 1/2 hours on it without a hiccup. Hope this helps out someone down the line. I was thinking the worst (as I usually do).
