Hello Hickory Creek I am glad this post can be of some assistance. The guys here have been excellent at supporting my newbie questions and more than helpful.
I have not found a cross over filter since the stock ones for my 2004 are readily available and were shipped to my house in two days so I have stuck with them so far. I have never run straight diesel as a replacement for oil in anything although I have run replaced a quart or so of engine oil with a quart of kerosene to flush an engine and oil passages in a "new to me" used car gasoline engine before. However, I cannot speak to that being a good idea in a diesel engine or not due to kerosene being pretty much diesel fuel.
Hopefully Greg will chime in here and set us straight. Mine sounds just like my diesel truck only noisier. If you think you have a bad rod bearing I would suggest checking them by doing what you think you need to do anyway and drop the pan. Bearing replacement can be done with the engine still in the tractor if it is like my 2004 model.
If you are replacing all fluids I have already made another post on flushing the steering fluid with the process I used, and will be posting processes for the hydraulic system flush and the tranny and rearend very soon.
